The bowls will never go away but using the bowls and then having a plus one game after the bowls pitting the top two teams in the nation would be the closest thing we could get. I see it breaking down like this...
The four BCS bowls are used in kind of the same manner they are now and all played by the end of New Years day. Pitting the best of the best against each other. Then one week after that they hold hold the Championship game with 1 vs. 2 for all the marbles and the crystal football.
A couple other changes would have to be made along the way as well, the coaches poll is a joke and when those picks are made public the self serving nature of it is almost as bad as if I would have put myself in the running for Mr. LGK.
The would also have to cut the number of games down by one so that the university's won't go crying about the "student athlete's" being out of class to long. Of course these same university's don't mind cashing the checks the football department brings in for them.

Basically each team has to schedule one less cookie early in the season... and there should be a penalty for that. The greatest thing I ever heard was when Michigan lost to App. State, they should have never even been playing a lower tier opponent so they got what they deserved.
Also, anyone that loses more than 1 game should never.... EVERRRRRRRRRRRRRRRRR be allowed to play for the national championship.
Just saying.
